1993年起在《南华早报》工作，期间研究中国环境问题，并于1999年出版专著《中国水危机》。2004年入选耶鲁大学世界学人项目（Yale World Fellows Program）。
2006年创立公众环境研究中心，并主持开发和运行中国首个公益环境数据库，推动绿色供应链，并服务绿色金融；2014年发布蔚蓝地图APP，协助公众获取空气、水质、海洋、气象和土壤风险信息，联通两部委黑臭河举报平台，协助公众和NGO伙伴开展“微举报”，促进逾3500家国控重点污染源公开回应；借助环境大数据和IT技术，引领IPE开发蔚蓝生态链解决方案，助力中外品牌大幅提升绿色供应链管理效率，促进11,000家供应商改善其环境表现；开发企业环境信用动态评价机制，促进中外大型银行和金融机构开展绿色金融，服务疫后经济绿色恢复。
马军于2006年被评为绿色中国年度人物，并入选《时代周刊》最具影响100人；2007年被英国卫报评为拯救地球50人；2009年获麦格赛赛奖；2012年获戈德曼环境奖；2014年获摩纳哥王子奖；2015年成为“斯科尔社会企业家奖”第一个来自中国的获奖者；2017年获得克劳斯亲王最高荣誉奖；，2018年又被《财富杂志》评为“2018年全球50领袖”，同期获得第二十三届日经亚洲奖。

Ma Jun began his career in 1993 working for the South China Morning Post, where his research on China’s environmental problems spurred him to publish the 1999 book China’s Water Crisis. In 2004, he was selected as a Yale World Fellow. In 2006, Ma Jun founded the non-profit organization the Institute of Public & Environmental Affairs (IPE) in Beijing, China.
As the director of IPE, Ma Jun led the development and launch of China’s first environmental public database, the Blue Map to promote green supply chain and green finance. The Blue Map app developed in 2014 assists the public in obtaining air, water, ocean, weather and soil data. The app is also integrated into the two Ministries’ reporting platforms, which allows the public and NGO partners to report polluted rivers. It also facilitates the use of “micro-reports” against environmental violations, and has since motivated public response from more than 3,500 key-polluting entities. The Blue Eco-Chain solutions he led to develop based on big data and new IT technology vastly enhance the green supply chain management efficiencies. This has facilitated more than 11,000 suppliers to improve their environmental performance. Most recently, Ma Jun led the development of Dynamic Environmental Credit Assessment, which enables major banks and financial institutions to help with green recovery after the pandemic through solid green finance practice.
In 2006, Ma Jun was awarded as China’s “Green Person of the Year” and was named as one of TIME Magazine’s World’s 100 Most Influential People. Ma was also honored with the Magsaysay Award in 2009 and Goldman Prize in 2012 for his environmental protection work in China, as well as the 2014 winners of the Prince Albert II of Monaco Found, the 2015 Skoll Foundation Award for Social Entrepreneurship for his innovative approach to address China’s pollution problems, the Prince Clause Prize in 2017, the world's 50 Greatest Leader and the 23rd Nikkei Asia Prize Winner in 2018.
